BET

Hi Chao-gan,

 A question regarding BET for T1 images, I guess it is not specific to your DPARSF program: Sometimes it is hard to  extract a nice brain image without having holes or extra non-brain tissues using BET (we've tried almost all parameters of BET). I know having extra brain tissues may affect segmentation, so does it matter to coregistration if there is a big whole in the brain or some parts of the brain being cut after BET?

Hi Lihong,

If you are using DPARSF, then bet doesn't affect segmentation. Betted images are only used for functional-structural coregistration. The input image for segmentation are the transformed structural images with skull. As SPM's segmentation has probability maps of skull, thus skull is not necessary stripped for segmentation.

The holes or extra non-brain tissues usually doesn't affect functional-structural coregistration, if the amount the small. The holes (zeros) would not be taken into account in the cost function.
